There is significant data from transposon bombs and pcr indicating that the two plasmids are joined into one plasmid in some part of the population and possibly even into the main chromosome in some part of the population. It was most reasonable to finish the genome with two plasmids due to a 9.3 kb repeat that is in both plasmids. There is one copy of the 9.3 kb repeat in the smallest plasmid (plasmid2). The error rate for the smallest plasmid is artificially high (1.87/10kb); there is no low quality and all of the sequence is supported by the Solexa data. Finished microbial genomes have been curated to close all gaps with greater than 98% coverage of at least two independent clones. Each base pair has a minimum q (quality) value of 30 and the total error rate is less than one per 50000.
